Is the small fuel tank aft necessary? I filled it 1/2 full and sitting in the sun it was pumping fuel into the exhaust pipe. The boat seems to run fine with it empty.
 
The small tank ensures you get all liquid fuel to the carb and it doesn't foam up because there is no space for fuel slosh. While it is not 100% must have it solves problems.

A properly plumbed main and hopper is the way to go.

The pressure is fed into the main tank and it should be high enough in that tank that at 1/2 full it would never be able to send liquid into the pipe sitting level anyways.

Both the pressure in to the main as well as the fuel into the hopper should be at the very top just like if they were done singly and vented to the atmosphere.

When fueling each tank should clear itself of all air and be completely full before any fuel goes out the pressure line.

Your tank inputs(pressure in to the main and fuel into the hopper) are not at the top of the tanks like they should be.
