After having issues with 2 motors going lean I’m starting from scratch and replacing all the bearings just to be on the safe side. Any tips of tricks removing the crank and bearings from the case?
 
Not sure about the 3.5 engines but 7.5's were a "bugger" to get the large bearing off of the crankshaft.
Had to use a Bearing separator and press to get them off the first time.
Would dress the crank to a snug slip fit for the new bearings.
To remove the bearings.
There are MANY ways and as many opinions.
What has served me well for years is to heat the bearing surfaces on the outside of the case with propane torch, once hot, you can "slam" the bearings out onto a wood block.
If bearing is stuck on crank, tap crank out with brass mallet. Then use puller as mentioned above.

Ok let's go strait to your question. Many things can make a motor go lean. Most of the time it operates error. But if you Wana start from scratch, CLEANIT. BEFOR! dissassimbly. When you get to the actual bng. Removal. Have gloves and a nice hardwood block handy. Warm case, (no open flame ) toaster oven. Stay below 280 degrees. Pull it out and quickly slap it SQUARELY on block. Rewarm and use a tapered drift to push front out. Installation is a northern task. Push them in crooked, and a sliver of aluminum will not let bng seat.

Instalation. Bngs in freezer for an hour. Rewarm case and inst. Strait. Crank is a good alignment tool
 
Update bearings are out super easy. For some reason the pto are both sealed
